The standard that the BSDs use is the system settings go in /etc and user installed settings go in /usr/local/etc.  Personally I think this is the best way to do it, as there are only two locations but it keeps 3rd party/system settings seperate.

e.g you will find apaches conf files in /usr/local/etc/apache/
