This is not due the the window manager, strange as it may seem.  There's a
lower-level issue.

Debian sid users should experience it soon, as XFree86 4.3 filters through
(unless someone patches it somehow, which seems like an obvious thing to
do).

I can't remeber where I found it, and I don't really know what it does,
but here's a fix I found that woked for me in XFree86 4.3/KDE 3.2.  YMMV.

  xmodmap -e 'clear mod1' -e 'add mod1 = Alt_L'
