If you move the icon to a specific place (e.g.: on the right), does it
reappear there next time you plug it in?  That's what happens on my
system.  The fact that Gnome/Nautilus is remembering the position is
possibly what's causing the overlaying effect.

Another thing to check is if you right click the desktop, is "Keep
Aligned" checked?  Playing with that setting might give you different
behaviour.
