The standard technique is to put symlinks in /bin and /sbin pointing to the new
location of the binaries, so that your existing scripts will not break.  This
way, you get the benefits of obfuscation without many of the downsides (although
you may still have trouble with upgrading packages, as apt/rpm/whatever won't
know where things are).
