Well, you don't describe the problem very well, but its possibly because 
the large files are video files which the file manager is constantly 
trying to create thumbnails of while the write operation is in progress, 
which will impact performance severely.

try switching the view mode to one that does not use icons under KDE, 
and theres probably a way to control this behaviour in GNOME as well.
