That is very odd. How did you force the "log in as root" deal?
Normally setting a root password, which is all that should be required,
has no effect on sudo at all.
If you did something else -- or used a script to do it for you -- that
could have had flow-on effects that caused the problems you saw.

Well, the default setup (with a normal user) will prompt for the account
password to run the installer as root as needed; you shouldn't need to
do anything special for that to work out of the box.
Running the rest of the environment as root is really not necessary; I
routinely install software as a normal user, using the KUbuntu tools to
authenitcate automatically for me.

Well, perhaps I am showing my experience here, but installing those is
fairly easy these days -- and the wiki has cut-and-paste instructions.
( sudo aptitude install sun-java5-jre flashplayer-mozilla )
Anyway, I certainly understand the utility of tools like Automatix2; it
would be good, in my opinion, if there was a similar tool bundled with
Ubuntu by default.
