pretty thorough analysis with links to the various mailing list posts of
the time.
In particular,see the Branden Robinson analysis of the license problems.

As far as code differences, the XFree86 tree has been more or less dead
for the last two years while X.Org has four or five major releases,
besides finally shipping a modular tree in the 7.0 release; notable
additions off the top of my head include composite, damage,
translucency, distributed multihead, revamped xkb, new input drivers for
keyboard and mouse, and the XFixes library.
