Several things come to mind:

1) Are you sure that one of the drives aren't set to cable select?
2) Are you using a cable select cable (in which case you might have
better luck by setting both drives to cable select.
3) Have you tested without the cd drive?
4) Have you checked for bios updates - could be an issue of the bios not
recognizing the drive.
5) If the cd drive is an older drive then remove it completely as it
will cause downgrading of the ide port speed to, and this may mess with
bios detection of the dvd drive.
