I'm actually using the kde version of ubuntu with the 4.6.1 update of kde.
You're totally right, kde is missing a proper PulseAudio management tool.

Next thing is using pactl and pacmd.
"pactl list" should list a client with Application.name = Skype.
in pacmd command line during a phone call test, using the "list-sink-inputs" 
command, you should get the skype listed as a sink also. If you can paste the 
output of both. Add the "list-sources" to check the inputs availables.

The paman utility may be handy in your case but it's a gnome based utility 
again.

Oh.. did you try to plug in a microphone and perform a test call ?
