Well, booting from floppy means your root fs is correctly mounted
(otherwise you won't have a running system, unless you completely run
on a floppy system). If your /boot is on a separate partition, you need
to mount that, and that only, as lilo accesses nothing else. If it
isn't mounted, nothing will happen when you run lilo other than that
it'll spit a few errors on the screen - nothing lost, nothing gained.
Running the installer is a waste of time as the installer will simply
run lilo with the lilo config file on the root fs anyway. All remaining
partitions are irrelevant at this point.
This is assuming you load the kernel from floppy and run the system
from your hard disk (that's what boot floppies do - they rescue you if
you smash your boot loader and are thus unable to load the kernel).
If you use a floppy-only system, boot that, mount / and /boot, use
chroot, and run lilo.

at any time suck.
